OK, so last night at 3:26 a.m. I was woken up by a noise in my room. I got up and saw my water bottle being indented and then it would pop back out. This happened several times until I got out of bed. It stopped and I didn't hear it after that. I opened the bottle to see if there was excess pressure in the bottle, there wasn't any excess pressure inside.

It must be either drugs or you were coming out of a dream state, and if the bottle was indenting there would not be extra pressure inside the bottle it would keep it from doing that.
Put a video camera on it all night to see if it does it again David, see if you catch something

OK, so I set up my new Digital Voice Recorder. I recorded a few hours of audio while I slept. I caught weird noises all night. There are loud knocks and sounds of footsteps and what sounds like furniture being moved around.

You need to setup a video camera, sounds can be faked as well as video.
But setup a video camera david a see you can verify what your voice recorder captured.

Do you live in a house or and apartment building? I agree with Eric about setting up a video camera. Even houses can be deceiving...... my house in Utah I would hear voices in the back yard from my bedroom window......which creeped me out. But when I got up to investigate...no one was there but my next door neighbors were sitting on their front porch talking. I think it had to do with the angle of my house to theirs or something. But it faked me out quite a few times. I was just glad no one was in my yard. Whew!
